Actually, there are some (rare) cases in which Nightly will download the entire new build instead of just the update. My issue is not that this update methodology is incorrect, but that it's unreliable: i.e. Nightly will often NOT check for/download a new version if not updated for a couple or more days. To reproduce this, don't update Nightly for 48h, then click Help -> About. You might notice that Nightly will either say it's up-to-date despite obviously being an old build, or it will check for updates and find none. This shouldn't be the case.

Sounds to me that it is like it is due to the architecture of Mozilla
updates and as such: normal behavior. If there's an update ready in slot
to install (already downloaded) it is the next one to be applied.
After the update in slot is applied, Nightly is ready for a new one, so
a check for updates is necessary again.

Correct me if I am wrong, but to get a different behavior Nightly would
have to dismiss the already downloaded and ready-to-install update
whenever a newer version is available. For this to work Nightly
certainly has to keep track of which exact update (ie. version number)
it has loaded already. If this is how things should work atm forget
about my post.
