I've had Nightly not update before, but that's usually fixed by downloading and installing the entire build directly from the nightly site. Have you tried running updater.exe directly? No idea if this would work, just curious.
It had today's build (2011-10-07), but updater.exe ran, and now it's running Build 20111005030932. Before reinstalling, Nightly would not update from 9 to 10, and I had to find the download link since the one on the Nightly page wasn't version 10 (that's fixed now). And when I finally got it to 10, it wasn't updating again either, hence why I reinstalled. My laptop is having no issues with the 64-bit version of Nightly, updating regularly.
